My favorite episode is when they fought Kokatorimon on the ship.

Hm. I haven't watched Adventure in a long time, but I would say when Patamon first evolved to Angemon to defeat Devimon. I thought it was sad when they both ended up "dying" in the end.

I liked the whole ending of the season when they were in the real world.
